Modeling evolutionary games in populations with demographic structure

Classic life history models are often based on optimization algorithms, focusing on the adaptation of survival and reproduction to the environment, while neglecting frequency dependent interactions in the population. Evolutionary game theory, on the other hand, studies frequency dependent strategy interactions, but usually omits life history and the demographic structure of the population. Here we show how an integration of both aspects can substantially alter the underlying evolutionary dynamics.

Entropy | Special Issue : Information Theoretic Incentives for Cognitive Systems

In recent years, ideas such as "life is information processing" or "information holds the key to understanding life" have become more common. However, how can information, or more formally Information Theory, increase our understanding of life, or life-like systems?

Information Theory not only has a profound mathematical basis, but also typically provides an intuitive understanding of processes, such as learning, behavior and evolution terms of information processing.

In this special issue, we are interested in both: a.) the information-theoretic formalization and quantification of different aspects of life, such as driving forces of learning and behavior generation, information flows between neurons, swarm members and social agents, and information theoretic aspects of evolution and adaptation and b.) the simulation and creation of life-like systems with previously identified principles and incentives.

toyLIFE: a computational framework to study the multi-level organization of the genotype-phenotype map

The genotype-phenotype map is an essential object in our understanding of organismal complexity and adaptive properties, determining at once genomic plasticity and those constraints that may limit the ability of genomes to attain evolutionary innovations. An exhaustive experimental characterization of the relationship between genotypes and phenotypes is at present out of reach. Therefore, several models mimicking that map have been proposed and investigated, leading to the identification of a number of general features: genotypes differ in their robustness to mutations, phenotypes are represented by a broadly varying number of genotypes, and simple point mutations seem to suffice to navigate the space of genotypes while maintaining a phenotype. However, most current models address only one level of the map (sequences and folded structures in RNA or proteins; networks of genes and their dynamical attractors; sets of chemical reactions and their ability to undergo molecular catalysis), such that many relevant questions cannot be addressed. Here we introduce toyLIFE, a multi-level model for the genotype-phenotype map based on simple genomes and interaction rules from which a complex behavior at upper levels emerges, remarkably plastic gene regulatory networks and metabolism. toyLIFE is a tool that permits the investigation of how different levels are coupled, in particular how and where do mutations affect phenotype or how the presence of certain metabolites determines the dynamics of toyLIFE gene regulatory networks. The possibilities of this model are not exhausted by the results presented in this contribution. It can be easily generalized to incorporate evolution through mutations that change genome length or through recombination, to consider gene duplication or deletion, and therefore to explore further properties of extended genotype-phenotype maps.

That heat always flows from a hot place to a cold one is a manifestation of the second law of thermodynamics. It is such a part of our everyday experience that to propose the opposite would seem ridiculous. But, that was, in principle, what the Scottish physicist James Clerk Maxwell—one of the giants of physics—suggested in 1867 with his idea of Maxwell’s demon. Maxwell’s thesis was that the second law of thermodynamics has only a statistical certainty. In other words, with sufficiently detailed information about the microscopic motions of individual atoms and molecules, we might be able to separate the fast-moving (“hot”) ones from the slow-moving (“cold”) ones and induce the heat to flow from cold to hot, in apparent contradiction with the second law of thermodynamics. This apparent conundrum, which has caught the attention of many well-known physicists from Lord Kelvin onward, is typically interpreted as the result of an external observer tinkering with the actual microscopic dynamics of a thermodynamic system—the “demon” still alien to many.
In this paper, we take a different approach. To the traditional thermodynamic analyses that employ heat and work reservoirs, we add an information reservoir in place of an external observer. The information reservoir captures the physical consequences of Maxwell’s demon, or more precisely, its memory. We then use a single time-independent Hamiltonian to describe a collection of thermodynamic elements, including a device, one or more heat baths, a work reservoir, and an information reservoir (like, for instance, a stream of bits). As a main result, we generalize several classic formulations of the second law of thermodynamics, such as the Kelvin-Planck, Clausius, and Carnot statements, to situations involving information processing.
Our paper provides a general conceptual framework for further development and explorations in the cross-disciplinary field of thermodynamic theories of information processing.

Networks are a powerful abstraction with applicability to a variety of scientific fields. Models explaining their morphology and growth processes permit a wide range of phenomena to be more systematically analysed and understood. At the same time, creating such models is often challenging and requires insights that may be counter-intuitive. Yet there currently exists no general method to arrive at better models. We have developed an approach to automatically detect realistic decentralised network growth models from empirical data, employing a machine learning technique inspired by natural selection and defining a unified formalism to describe such models as computer programs. As the proposed method is completely general and does not assume any pre-existing models, it can be applied “out of the box” to any given network. To validate our approach empirically, we systematically rediscover pre-defined growth laws underlying several canonical network generation models and credible laws for diverse real-world networks. We were able to find programs that are simple enough to lead to an actual understanding of the mechanisms proposed, namely for a simple brain and a social network.
