I've been using ReaddleDoc as the only file organizer on my iPad. It allows you to organize files into folders. You can create sub-folders as well. You can save the file directly from the web or bring in via cloud storage (Dropbox, Box, SugarSync). The interface is very intuitive -- means easy to use. You can do usual things on the docs such as renaming, moving, deleting the files. In addition, while reading the doc you can annotate, highlight, underline, add note, etc. Many more good features that you need in good file manager.
